Operating from my UK limited company, how do I charge tax to Canadian customers, with my stock being held in Canada FBA?

If you are making a sale of a physical product from your UK company to a Canadian individual then there is no sale tax in place. For FBA stock, this is where you get into the issues of Nexus or triangulation . At present no matter what anyone says there is no real true laws governing this. However what would/should have happened is that you will pay import taxation when your goods cross the Canadian border from place of origin. In terms of sales tax as a UK company there is no mandate as yet. My best advice on this is to sit tight and keep asking the question to your accountant.
